Playback is normal, but when I bounce the project (or convert the MIDI to an audio track using "bounce in place") the studio string track sustains random notes throughout the song. Sometimes they are held through the entire song.

How about you try on a new session?
I am also thinking that you check your REGION Automation in detail to make sure the Midi is resetting appropriately.
Make sure your sustain is off/on accordingly on every region.
