Are Microfiber cloths safe for MacBook Air keyboard when closed?

Why would you need a keyboard cover? Do not use a keyboard cover.

You shouldn't use anything on the keyboard when it's closed. You may think it's not touching the screen but it is. It can also stress the hinges.

Yes, it will not hurt the Mac. This is one of those things that is a pretty straightforward answer.

Just like with anything else, being gentle with it & taking care of things gets you a long way. You should be just fine to continue to cover it with a cloth.

How are you getting grease on the keys? Wash your hands before using the computer if your hands are greasy.
