I just spent over 2 hours in total working with one of their technicians to ensure that this issue was just not mine alone. They are officially working on it with their engineers. January 9, 2025. Just an FYI to anybody who has encountered this problem.

A quick workaround is to create a layer above your timeline and add the custom overlay there. Remember to switch it off before rendering!

The original feature has been fixed now. Yay!
I can turn it on/off as expected by clicking on (unchecking) Show Custom Overlay:

FCP custom overlays not working. Fix is on the way.
