Many, with the same complaint, report that disabling Scribble can resolve unexpected heating when using the Pencil with the Notes and Freeform Apps:
Settings > Apple Pencil > Scribble - set to OFF

Your screen protector is very unlikely to have any impact upon unexpected heating of your iPad - although it will have marginal impact upon the iPad's ability to dissipate internally generated heat. When compared with the insulating properties of a fitted case, any additional insulation added by using a screen protector will be negligible.

I’ve got an iPad Air M2 and the Apple Pencil Pro. My iPad got a case and a screen protector.
In class, while i take notes on “Notes” by Apple, it overheats a lot causing a high consume of battery.
The problem is still there, should i try to remove the screen protector?
