I have 3 monitors, a keyboard, and a camera connected to a dock (Plugable USB-C). It detects everything when it starts up but if I disconnect and then reconnect the dock it loses all the connections except for the main monitor. This happened to both Mini M2 and Mini M4 but does not happen when I reconnect to the my M1 MBP.

At this point, I can only suggest that you:
1) Reach out to Pluggable to see if they have a firmware update or another solution.

2) Reach out to Apple to see what they say about hot plugging that many devices.
Which Plugable Dock, is it bus powered or externally powered...?
Sounds like the dock may only able to support a limited number of devices plugged into the Mac mini's.
First thing I would try, is to connect less devices to the dock and more directly to the Mac mini.
Plus once I had everything working, I would leave it instead of unplugging a re-plugging.

Issue is that I have two machines that I regularly switch between. Switching to the MBP is fine. Going back is the issue.
How often are you switching back and forth...?
From what you're saying, it sounds like you need to Shutdown the Mac mini before disconnecting and then Startup after reconnecting the Dock.
Or optionally, get and use separate peripheral setups for each of the Mac's.
Multiple times a day. The issue is new for me since I never owned a mini and thought it was strange.
I have been shutting it down when I switch. However, you would think that this shouldn't be the solution.
