I am trying to move files off of my desktop into the appropriate folders on my computer.
When I try and drag the folders to where I would like them to go I get a dialog box that says this will delete them from i cloud on all devices
I do not want to do this.
The normal thing would be for folders on your computer to be local, and not synced with iCloud.
If you are syncing the Desktop and the Documents folder with iCloud, then those places get the special treatment that stuff that you put into them gets synced.
If you want to set up "appropriate folders" on your computer, but also have those folders synced with iCloud, then presumably you should put those "appropriate folders" inside the Documents folder. (I haven't tested it.)
If you sync your desktop and documents with iCloud and move an item from the desktop into a different folder not synced to iCloud, they will be removed from iCloud.
Drop them into your iCloud Drive folder; that's what it's for.
