Your downloaded Kindle books are not directly transferred from your old to new device. Instead, you must again download your purchased books from the Kindle bookstore.
Similarly, installed Apps are not “transferred” between devices. Instead, assuming the Apps remain available for download and are compatible with your new iPad, your Apps are simply downloaded and installed again from the Apple App Store - this process being automatic.
