The first step that should be taken is to ensure the devices are connected appropriately. If those connection methods are not possible, it would be advised to check with Bose to ensure the connections are being made correctly.
Another interesting point from your post is that you say this only happens when changing between 2 specific apps. Are both of those apps installed on the Apple TV, or are you changing video sources and possibly devices as well during that exchange? If only affecting those specific apps, have you tried uninstalling and reinstalling those softwares and verified the settings within each?
