On the Apple Remote control app volume cannot be controlled.

Volume control through the software remote is only supported for select AV receivers that will take CEC volume control instructions from other HDMI devices. So it depends on your audio setup.
TVs and other unsupported audio systems will need to use a physical remote with IR beam for volume control signals.
