The Books app is selected on my iOS devices (iPhone and iPad) to sync with iCloud. On each device, all settings allow new files to sync.

iCloud sync for Books is not straight forward. Some settings weren't checked in my Mac's iCloud settings. Settings have to be selected on each device ... iPhone, iPad and desktop or portable.
