Today when I went to finder and clicked "All My Files" in the sidebar, only 595 items showed up (less than 1% of my total files). I know my files are still on my computer, because I still have the same amount of storage space being taken up. When I add new files, THOSE ones are showing up in "All My Files", so I have no idea why the others aren't showing. I didn't change any settings whatsoever.

Perhaps the Spotlight index needs to be rebuilt.
At first I thought maybe Document wouldn't bring up things like Spreadsheets or Presentations, but it does, so maybe it is the index.

Are you running Big Sur, or something earlier? Big Sur did away with all my files and replaced it with a Recents.
Did you create your own all my files, smart folder? If so, what is the criteria for it?
I'm running Big Sur. I created my own "All My Files" smart folder, but I did this a long time ago and haven't messed with the settings since then. Here is the search criteria:
