Apps are not typically backed up, and when transferring data to a new phone, any third-party apps will need to be re-downloaded from the Apple App Store. How long it takes will basically depend on two things:

The number of apps that need to be downloaded.
Your iPhone's Internet download connection speed at the time of the download process.
