I'm finally upgrading my old gear but I want to install my old Mojave System into a new Mac Mini with an M1 chip. I presume my new Mini will come with the latest OS. I want to gradually upgrade the OS and troubleshoot compatibility, old applications, adapters etc, and do it incrementally.
Can this be safely done? I'm using Super Duper clones from a 2010 Mac Pro Tower to a current model Mac Mini.

Yes. The new M1 mini will still use the old Time Machine backup drive to migrate your data from the old Mac. Though you may need a plug adapter depending on what connector is on your TM drive. USB-to-USB-C for example.

Yes, absolutely. The 64-bit thing trips up a lot of users who never got the memo.
Absolutely no 32-bit apps, utilities, drivers or other will run under 10.15 Catalina or newer macOS. This includes old Adobe apps, old MS Office apps and many others. There's no fix that will make a 32-bit app run in the newest OSs.
The only thing one can do is get updated, 64-bit versions of you favorite apps from the developers, or find suitable replacements. For example, one might consider replacing one's office applications with others like Apple’s own (free) Pages, Numbers and Keynote. One might also consider LibreOffice as a replacement.

I might also add, when you migrate your stuff from the TM drive, don't migrate apps as there will be incompatibilities. Though I believe that Setup Assistant and Migration Assistant would both disallow transferring incompatible apps, it's best to leave that selection unmarked when it comes time to migrate.

You know I still have some Motorola PowerPC stuff lurking about. Aperture, ( I know, I know) which I love, is my major concern and my CAD too, they updated to a beta 64 bit version but it's still half baked. I may have to keep my old machine around for a while, just in case.

FYI, the current state of all virtual machine apps will only allow ARM built iterations of Linux or Windows 10 ARM (assuming you have a developers account). No version of macOS at all will run on any current virtual machine platform on an M1 Mac, whether it is Big Sur and especially not any Intel macOS versions.
