A toothpick cleaning does not work very well, and the best Apple gives on their FAQs is
'Remove any debris from the charging port on the bottom of your device'
which is useless.

Since you know it lasts way longer that would mean you have had it done so how did they do it when you were there.
Last time I saw them do one was with a plastic toothpick. What are you getting in the port? Perhaps you should invest in a plug to cover it.
All they do is clean it, but their cleaning lasts way longer than after cleaning it using a toothpick, hence the 'how do the experts at Apple Store clean a Charger Port?'
The original iPhone SE is not wireless charge capable. If you are having an issue with the charging port on your iPhone, schedule an appointment at your Apple Store Genius Bar for evaluation and options.
If they cleaned it during the battery replacement they had it fully exposed and probably used a pick and compressed air blowing from the inside out. To do the same you would have to open your iPhone. Use a plastic toothpick and hard bristled small brush. Then buy a cap to seal it.
