The old version showed the flags on the left side of the email. The new version doesn't seem to have this option. Or does it?

Right/control click in one of the column names. Check "Flags".

I want the flag in mail back on the left, where it is more visible. How do I get the flags back where they belong?

You can change the position of everything if you are using "Column Layout", otherwise I don't think you can.

I did that, and there is no option to change the position of the flag.

There is no such option under View.

Column layout does not have flags at all.

Yes, it does. Just like dialabrain showed, you control-click any of the columns to choose which ones you want to display. You simply drag the headers to order the columns in any way you like.
